Wark is wild, Kweh is domesticated. Personally really leaning towards this option. Wark seems more aggressive like a wild animal, Kweh seems a lot softer and affectionate. It states in Tactics that "The feral chocobo calls with a boisterous 'wark', not the domestic breed's mild 'kweh'."

Speak to one of the Chocobos in the pen when you arrive at the entrance to the farm. Respond with “Wark” and the Chocobos will all do a little dance. Afterwards the Chocobo that you warked at will give you your first summon Materia which is called Choco/Mog Materia.
