Genome-wide profiling of heritable and de novo STR variations
Apr 24, 2017 · Short tandem repeats (STRs) are highly variable elements that play a pivotal role in multiple genetic diseases, population genetics applications, and forensic casework. However, it has proven...
De Novo Repeat Classification and Fragment Assembly
We propose a new approach to repeat classification that represents all repeats in a genome as a mosaic of sub-repeats. Our key algorithmic idea also leads to new approaches to multiple alignment and fragment assembly. In particular, we show that our FragmentGluer assembler improves on Phrap and ARACHNE in assembly of BACs and bacterial genomes.
Key idea: The repeat graph built from concatenated reads is identical to the repeat graph built from genomic sequence if the reads “cover” the genomic sequence.
De Novo Repeat Classification and Fragment Assembly - Genome …

A Genome-Wide Survey of the Microsatellite Content of the Globe …
Sep 20, 2016 · Simple sequence repeats (SSRs), which are ubiquitous and highly polymorphic are particularly favored in a plant breeding context, largely because they are usually co-dominantly inherited and can be readily assayed by conventional PCR.
Using RNA secondary structures to guide sequence motif finding …
Aug 20, 2006 · Buckanovich and Darnell identified 33 TCAT or ACAT repeats in the hairpin loops of the SELEX winner sequences of the neuron-specific splicing factor Nova-1. Searching for 33 motif occurrences with a TCM model and a motif length of 4 nt, MEMERIS exactly identifies those 33 TCAT and ACAT hits that are described in ( 6 ).
Human Acyl-CoA:Cholesterol Acyltransferase-1 (ACAT-1) Gene …
Acyl-CoA:cholesterol acyltransferase (ACAT) plays important roles in cellular cholesterol homeostasis. Four human ACAT-1 mRNAs (7.0, 4.3, 3.6, and 2.8 kilobases (kb)) share the same short 5′-untranslated region (exon 1) and coding sequence (exons 2–15).
Aggregated Cauchy Association Test (ACAT) - LawlessGenomics
Apr 25, 2023 · ACAT is designed to aggregate the association signals of multiple rare genetic variants within a genomic region or a gene, while accounting for the directions of the effects of these variants on the phenotype of interest.
Evolution of Target Specificity in R1 Clade Non-LTR …
Mar 1, 2003 · We found four new sequence-specific retrotransposons in the R1 clade: Waldo integrates into ACAY repeats; Mino, into AC repeats; R6, into another target site in the 28S rDNA; and R7, into a target of the 18S rDNA.
Microsatellites in Different Eukaryotic Genomes: Survey and Analysis
The total length (bp) of repeats per megabase of DNA is in parenthesis. Repeats with identical total lengths are sorted alphabetically. ↵ Human chromosome 22 sequence.
