There's a parking garage in the building RB1, which is on Avenue Rio Branco 1, a few steps from the museum. It's a bit expensive, but safe and perfectly located. Another option is to take the VLT (a tram) from Cinelandia or Carioca and get off on Parada dos Museus (Museum Stops).
